Abstract: Raw data files of the metabolite profiling of red and blue potatoes for anthocyanins and other polyphenols: (i) the Bruker Daltonics LC-UV/MS raw data files, (ii) the Waters LC-MS/MRM raw data files, (iii) the integrated peak areas for 23 tentatively annotated anthocyanin peaks (according to Supplemental Figure 1g) in tuber flesh and peel, respectively, of 57 potato genotypes, and (iv) the integrated peak areas for 21 tentatively annotated anthocyanins and 31 polyphenols (according to Table 3), respectively, in tuber flesh and/or peel of 19 potato genotypes. For LC-UV/MS based metabolite profiling flesh and peel from three tubers per cultivar where pooled. Extracts were prepared from 100 mg lyophilized ground material using two times 500 µl of a mixture of 70% methanol with 2% formic acid. The samples were weighted into a 2 ml reaction tube and after addition of the extraction solvent the tubes were vortexed for 3 s, shaken for 30 min on a thermomixer at 4°C and centrifuged for 10 min at 4°C with 28,000 g. The supernatants were transferred to fresh reaction tubes. After repetition of this procedure both supernatants were combined. For each sample two independent extracts were made to obtain two technical replicates for the LC-UV/MS profiling. For preparation of samples applied to LC-MS/MRM analysis, six tubers where pooled randomized from two to five plants per cultivar. The extraction procedure was the same as described above but using non acidified 70% methanol as solvent. For each sample three independent extracts were made, referred to as technical replicates. We have utilized HyStar v3.2 (Bruker Daltonics, Bremen, Germany) and DataAnalysis v4.1 (Bruker) for acquisition and ProfileAnalysis v2.1 (Bruker) for the analysis of the LC-UV/MS data. Acquisition and analysis of the LC-MS/MRM data has been performed by means of MassLynx v4.1 and TargetLynx v4.1 software (Waters, Eschborn, Germany).
